Facundo Suarez gave the hosts the lead just after the interval before Maximiliano Romero equalized eight minutes from time.
Jose Herrera netted in the fifth minute of stoppage time as Argentinos Juniors secured their seventh win of the campaign.
Pablo Guede's men now have 24 points from 12 games and are two points clear of second-placed Barracas Central.
Instituto are seventh in the 14-team group, seven points off the pace.
