The Premier League club said the Spain international had been experiencing discomfort in his back for some time before undergoing the procedure.
"The surgery was successful and Rodri will now begin a short period of rehabilitation," City said in a statement.
City coach Enzo Maresca had said earlier that Rodri needed time to rest and recover before returning to the squad.
The club is scheduled to face Arsenal in the Community Shield on August 16 before opening its Premier League season against Bournemouth on August 23. City has not indicated whether Rodri will be available for either match.
Rodri, whose contract expires at the end of the season, helped Spain win the FIFA World Cup earlier this month and was named the tournament's best player.
The 30-year-old has struggled with injuries over the past two seasons, including a torn anterior cruciate ligament that sidelined him for most of the 2024-25 campaign.
